It will create these on installation and remove them on deinstallation.

The directories in  csound-5.00.0rc2.i686.zip 
  
are named plugins and plugins64, there is no lib and lib64. Is it the 
case with the Windows installer?
By setting the environment variables, everything is working as expected.
