Hi Arda!
  Yes I think there is what you need.
  Take a look at:
http://linux-sound.org
  There is jaaa (which has graphical output of sound, I don't know how much of 
it. And there's freqtweak. Freqtweak can - as its name suggests - tweak around 
with frequencies. And it definitely has FFT in there.
  Besides that take a closer look at the analyzer section on linux-sound.org.
