We noticed today that some of the students in our class have versions of
QuteCsound 0.6.1 and 0.6.0 that are saving old format versions of CSD's.
However my install of QuteCsound (both 0.6.0 and 0.6.1) has not done this
automatically, and after discussion, we decided it would be a good idea to
ask the list.  Does anyone have an idea as to why this is happening and what
preferences need to be altered in order to disable QuteCsound from
autosaving old format.

Would it be because you have opened a CSD originally containing old format?

Hi John,

The option is called Store Old Widget Format in the Widgets tab in the
preferences. (The old widget format is the MacCsound format, and the
new format is the XML format). If both are present in a csd,
QuteCsound will use the XML format. If only the MacCsound widgets are
present those will be loaded. The MacCsound widget setcion will be
updated to match the XML widgets as much as possible whenever the file
is saved, so they should always be in sync.
