| I just ignore the messages and leave the plugins and modules in the base directory. Everything works, so I'm happy since that way I don't have to do anything.
I also, however, recreate my Windows installer and install my fresh builds pretty frequently -- almost every time I build. I think I will change the installer to put things in a "plugins" direcory and set the OPCODEDIR64 to point there.
