I reported this problem with msys/mingw a few months ago. I am not really sure what is happening, but I get exactly the same problems. I am sticking with the old tools for now, but I suppose we should report these problems to scons.org. It is possible to move to the Microsoft compiler. But I suppose it's really up to you to see what is best for you. I would not move to cygwin because that will add an extra set of dependencies. My suggestion is to stick with the old tools, but report the problem to the scons developers.
